My dog's surgery was in August, and he has been doing great. However, today he woke up, then started yelping/crying and shaking like he was in pain. He calmed down after I held him for a bit, but when I put him down he kept looking back at his missing leg area and nosing it. Could he be getting phantom limb pain this long after surgery, and if that's it is there anything I can do to help him?

That does sound just like phantom pain but I have no idea why it should manifest itself so far from surgery.
My girl took Gabapentin for phantom pain during recovery but she stopped taking it about 2-3 weeks after surgery.
Some members stayed on Gabapentin for longer, though.
I'd call the vet and maybe send him a video of your cutie when he's yelping and shaking if you manage to do it.

Eurydice 77kg/170lb Great Dane limping end of April 2016, amputation (right front leg/osteosarcoma) 4 May 2016 6 courses of carboplatin followed by metronomic therapy, lung mets found 30 Nov 2016. 3 courses of doxorubicin, PET scan 26 Jan 2017 showed more mets so stopped chemo. Holistic route April 2017. Lung X-ray 5 May 2017 showed several tennis ball size mets, started cortisone and diuretics. Miss Cow earned her XXL silver wings 12 June 2017, 13 months and 1 week after amputation and 6 1/2 months after lung mets, she was the goofiest dawg ever and is now happily flying from cloud to cloud woof woofing away :-)
Phantom pains can show up later but this may or may not be it. What's his activity level like these days? What does he do throughout the day? Could he have injured himself recently? Think back to things that may have caused a muscle strain. Oftentimes the symptoms show up in a different place than the actual point of injury.
Usually some R&R for a few days will help alleviate any muscle soreness but if this continues or the symptoms get worse have your vet examine him, and then if possible see a certified rehab therapist to have him evaluated. You can learn so much about his needs from a rehab pro, even one session is beneficial. The best part is, Tripawds Foundation will even pay for your first rehab visit !
