Even as a moderator, I can't reply to the post nor am I able to see any mod tools.

Hmmm... your reply clearly seems to be working here. Is it only on the topic linked to above that you can't reply? That topic only has one page of comments so we're a bit confused.
We can't replicate the issue with any user or moderator accounts so please provide as much detail as possible. Is it only in IE? What browser were you using to reply above?

The new pop-up tool menu requires a definite pause and deliberate click directly on the button. Depending on the connection it may take a second or two to display the tools, and at least one user has reported inconsistent behavior with the tools popping up in a corner of the page which you must scroll to see, though we can't seem to replicate that either.
We'd love to help but need as much information as possible to troubleshoot.
Please also note that cookies may cause issues when using the same browser and/or IP address with separate user accounts that have different permissions levels.

Ran a script debugger on the dev tool in IE9. Here is what i get on Jolly Holly post. There doesn't seem to be any problems except with that Jolly Holly post and page two on posts with two pages. I see the tools for the moderator here and elsewhere except as mentioned above.
It appears to be a js error but I can't figure it out. But then maybe it's a meta tag error see my post below this one.

Taken from the dev tool on IE9. This is from the problem with trying to respond on anything with a page 2.
Here are the errors it pulled.
It looks like it is a meta tag issue to me. But not a programmer, so I am guessing. Could it be because it has "IE 7" and isn't switching to compatibility mode for IE9 users? Could it be that IE7 is no longer supported?

Maybe you can have a programmer from Word Press run a script debugger for IE 8 and above and see if the script is breaking the captibility mode?
